Yes, I would say from the photos, you defnitely have taken on a project. I think Greg is likely correct: the screws are an owner modification; they should be replaced with rivets.
What is the difference between the grey-colored and the white-colored butyl tapes?

If it is butyl rubber then no difference. Want to make sure you don't get butyl putty....

Buying or Selling Molded FG Trailers:
Picking up a 2001 16' this weekend. By the pictures, some of the rivets have caulk around them and quite a few snap caps are missing. I went out to Pro-Dec and am going to order a bunch of the off-white caps. As far as the washer, there's 4 types, do you use the following?
Flat Bottom SNAP-CAPS® Washers (12/12-FB)
Hole Diameter: 3/32"
Fits Screw Sizes: #10
Fits Screw Heads: Pan or Round
Also, should I just order rivets from Scamp? Not sure what sizes I need or how to tell short of drilling it out and looking at it.
Most all of the rivet sizes are available at Ace. However, the really long 3/16 I had to get at Amazon. See post #6 above.
Snap Cap sizes and color see Post #13
Scamp Trailers can sell you the rivet package as well.
Hi Greg and All: Thanks for this thorough explanation of replacing the snap caps. Many were missing from our 2007 16 ft. Scamp, so I followed your instructions somewhat. That means I was pretty ignorant (and foolish) in not reading about other adhesives to use besides the Butyl or other tape (which I didn't have on hand)! We were in a hurry, leaving the next day, and I used Silicone Glue for the snap caps. I didn't have time to unscrew the rivets, so the glue is just on top. I need to take off those caps and replace with the proper adhesive. It says I can use mineral oil to get it off, is that OK? I've later read to use Proflex Sealant, or Marine Sealants such as 3M 4200 Caulking, however I could only find 3M 5200 on line, is that OK? What other sealants would be good for snap cap replacement?
I noticed the screw looked like a sheet metal style screw. Does that fit the acorn nut on the inside? Or do you use a more standard bolt/nut combination for the screws that will have an acorn nut on the other side?
Similar to this:
With a matching acorn nut:
I realize the sizes aren't the same but the idea that it's more of a "machine screw" with a flat tip than the pointed tip of a sheet metal screw (or wood screw).
Unless you are going to get rid of the rivets and go with SS bots and nuts, the Acorn nuts go over the end of the rivet before you pull it. As it pulls it secures the Acorn nut.
Greg A - you mention 2 rivet sizes (the larger being the 1.2", .876"-1" grip range)' what size are the smaller ones? I am going to replace all the rivets, and I already have all the necessary snap caps.
